使うのは複数の trap であっても、small というのは一つ一つの trap の説明です。こういう場合は、次のように言うのが分かりやすいです。

They use traps, each of which is as small as a shoe box.

関係代名詞の非制限用法です。もしくは文を分けます。

They use traps. Each trap is as small as a shoe box.
