質問1: 突然so extensively that という、so that 構文のような文が来ているのですが、これは、S V が省略されており、the soil clinging to roots might be so extensively that it would be rendered useless to scientists. という意味なのでしょうか？

わかりやすいように、extensivelyを省略し、so thatをつなげてみます。
Additionally, the soil clinging to roots might contain pests that could damage an herbarium collection (so that) it would be rendered useless to scientists.
訳：
付随して、根に付着した土は、植物標本集にダメージを与える害虫を含んでいる恐れがあるため、（拡張的には）学者達にとって無用なものと認識されるだろう。
訳のほうにはextensivelyの訳を含めてみました。so thatは「～なので、だから」の意味の接続詞みたいな感じで訳せばよいと思います。副詞をsoとthatの間に挟んでるケースは初めて見たような気がしますけど。
