関節疑問文について

fill の前にwhoを置くほうが自然、という質問者様のご意見は最もです。普通の間接疑問ならそのとおりです。ただ、これはwe think が挿入されている、特殊な形になっています。

挿入前は、This session will allow us to see who would best fill the trainee positions.
「誰が最も〜なのか分かるだろう」という意味の間接疑問文です。

これにwe thinkが挿入されると、「誰が最も〜だと『我々が考えているか』が分かるだろう」となります。
This session will allow us to see who 『we think 』would best fill the trainee positions.

参考:I don't know when they guess the fire broke out.
元の文…I don't know when the fire broke out. いつ火事が起こったのか分からない。
they guessを挿入…いつ火事が起こったと『彼らが推測しているのか』が分からない。

このような挿入は、関係代名詞でも可能です。
以下に例を挙げておきます。
That is a man who we think ▲ may be the mayor.
あちらは私達が市長かもしれないと思っている男性だ。（▲部にa manを入れて考えます。）
