AとB の文章は同じ意味でしょうか？

A: What is the most difficult subject for you in school?
B: What school subject is the most difficult for you?

どちらも意味は同じで、間違いはありません。

疑問文は、答えとなる肯定文を想定して作られます。

A: [What] is [the most difficult subject for you in school]?
→ [The most difficult subject for me in school] is [math].
→ ([The most difficult subject for me in school] = [it])
→ [It] is [math].
Aのほうは、答えの肯定文を作るために文章中の置き換えをするのは what だけで、つまり聞きたいこと（教科の名前）を的確にたずねています。なので、答えも It is math. とシンプルかつ的確に答えることができます。

B: [What school subject] is [the most difficult for you]?
→ [Math] is [the most difficult for me].
→ [the most difficult for me] は質問中の補語の繰り返しなので省略
→ [Math] is.
Bのほうは、聞きたいことが主語になっているので、それを答えで置き換えて、そして繰り返しとなる補語を省略して、Math is. という返答になります。（実際にはこの質問をAのように解釈して「It is Math.」と答える人の方が多いと思います。）

どちらも間違いではありませんが、Aのほうは主語がシンプルで答えもシンプルなのに対し、Bのほうは主語が長く、また主語自体が聞きたいことになっているので、答える際に省略などが起こって、ちょっともたついた印象があります。
