もちろん、yours は your email でも何でも指すことが出来ますが、Thanks for e-mailing me, but I did not notice yours. という文は変です。
二つ理由があります。

Thank you for emailing me というと、それはメールを受け取ったということと解釈されるので、BUT I did not notice と矛盾してしまいます。過去に気がつかなかったけれど、今はもう読んでいて、問題ないのであれば、but でつなげるのは変です。
Thank you for emailing me. I did not notice that you did until this morning.
Thank you for emailing me. I did not notice your email until this morning.

yours (あなたのもの)を使う場合、その前に、何のものなのかを指す名詞が先行している必要があります。 この文には emailing という動名詞しかありません。分かりやすいのは、my, his, her, their などの言葉が先行している場合です。それと比較して yours (あなたのもの)となります。これは日本語でも同じではないでしょうか。
