福子さんのおっしゃる通りですが、一つだけ直させてください。were not presented ではなくて、were not present （出席していない）です。また質問中の文で、in lieu of her は変に感じます。ひょっとしたら地域差、個人差があるのかもしれませんが、in lieu of は、人間ではなく物や事柄に使われます。私だったら in lieu of her absence か、on her behalf と言います。ご質問から外れてしまって、すみません。

①　Since it would be unusual if a representative of the mayor's office were not present, please let us know who will attend in lieu of her.

この文は次のように言い換えることができます。
If a representative of the mayor’s office were not presented, it would be unusual, so please let us know who will attend in lieu of her.

つまりこのifは仮定法で「もし～なら」という意味で使われています。したがってit は形式主語ではなく、主節の主語として「mayor’s officeの代表が出席しない」という状況をさしている代名詞です。

一方で、

②　It doesn’t make a difference if we make it or not.

「私たちがそれを成し遂げるかどうかはたいした違いではない。」
この場合if は「～かどうか」という名詞節を導く接続詞として機能し、it はif 節の内容を受けて(it = if 節)、形式主語の役割をはたしています。
こちらの意味では、接続詞whether が使われることも多く、if のほうがより口語的であるようです。
