on the weblio dictionary the definition of the phrase "run through" have more over 9 meanings. next sentence is one of TED talk "there have been three themes haven't they running through the conference which are rather relevant to what I want to talk about" in this case which definition would fit to? because of have;'n't'; I can't grasp the meaning. I'd doubt the expression of Japanese subtitle'd be inappropriate? please teach me. I'm anxious of being said that watch stuffs more familiar to your ears like as cartoons for kids.

next sentence is one of TED talk. ;"there have been three themes haven't they running through the conference which are rather relevant to what I want to talk about"; this sentence should correct to next sentence ;"there have been three themes, haven't there? running through the conference which are rather relevant to what I want to talk about"; I suppose in this case (1,2,3) definition would fit to. I suppose I'd have been able to grasp the meaning of the sentence.
