（1）の訳において、最初のwhat may beというのはどう訳したらよいでしょうか？what=the thingかなと思うのですが、その後のmayが厄介です。
（2）Formed when tree resin becomes a fossil, amber can preserve plants and animals inside it for millions of years.
（2）最初にformedと来ていますが、これは分詞構文でしょうか？恐らくamberが本来の主語で(amber is) Formed when...となっているのかなぁ、、と思ったのですが。

この主語が節になっていて、節の主語が what で動詞が may be です。
この節の主語の what は何？という疑問代名詞ではなく、関係代名詞で、〜するところのもの・こと、という意味になります。おっしゃる通り、the thing which などと置き換えてわかりやすくすることもできます。
