Where is that の意味は？

Where is that? は「それどこ？」という意味の質問文です。
「これはどこにある」であれば、「これ」と言っていますから、Where is this? の意味となります。

it/this/that で聞いていることの主体が変わります。it の場合は文法的に主語を入れないといけないので入れてるだけの形式主語で、「どこ where?」に重きを置く時に使います。
