英語の疑問文でややこしいなと思ったら、普通文に並びを戻してみましょう。
WHAT do you think is the best film that you have seen this year?
→ Do you think WHAT is the best film that you have seen this year?
→ Do you think THIS is the best film that you have seen this year?
→ You think THIS is the best film that you have seen this year.
→ I think THIS is the best film that I have seen this year.
つまり、答えとして想定できる文はそんなにややこしい文じゃなくて、
(I think that )THIS is the best film that I have seen this year.
と言っているだけです。
これを疑問文にして Do you think ~? とした上で、THIS に当たるところが知りたいので、それを what という疑問詞で聞いているのですが、疑問詞は文頭に出して強調させることになっているので、What (do you think) is the best film...?
となっているわけです。
文の中にまた主語と動詞の組み合わせ（＝節）があるので、動詞が２つある、というのが、動詞が２つ入っている理由です。一般動詞とbe動詞になっているのは偶然で、節の動詞が一般動詞である場合もあります。
(She thinks that) Tom got here BY BIKE today.
→ (She thinks that) Tom got here HOW today.
→ (Does she think) Tom got here HOW today?
→ HOW (does she think) Tom got here today?
(I think that) she locked the door BECAUSE SHE DIDN'T KNOW YOU WERE STILL INSIDE.

このように疑問文を普通文に直して理解する仕方の他に、「疑問詞を使ったシンプルな疑問文に do you think などを入れ込む」というふうに考えることもできます。
この場合、do you think を入れるのは、疑問詞のすぐ後です。
What (do you think) is the best film that you have seen this year?
この例文では、元の文章がたまたま疑問詞が主語を問う文章なので、そのまま do you think を入れればよいですが、元の文章が一般動詞を含む文章であれば、元の疑問文が疑問形になっている（助動詞が主語の前に出ている）はずです。
Why did she lock the door?
これに do you think を入れ込むのであれば、疑問詞の後ろに入れるのですが、do you think がすでに疑問形（助動詞が主語の前に出ている）なので、元の文の疑問形を元に戻してやる必要があります。
Why did she lock the door?
Why (do you think) she lockED the door?

日本の学校で習うのは、２番目の説明ですが、私は全体の文の構造がはっきりわかる最初の説明（つまりはI think ~ の疑問形だっていうこと）の方が納得しやすいと思います。
