"Do you think that we will be able to store all parts on 2 of this shelf?"と質問したところ、"Yes, I think 2 of these shelves should be enough."と回答が来ました。
"this shelf"が2つなのだから"2 of this shelf"だと思うのですが、間違っていますか？

a shelf は１段の棚です。その棚は、２段以上あるのではないでしょうか。２段以上ある棚を１セットとして、それが２セットであれば、2 (sets) of these shelves です。

そうではなくて、一段しかない棚であれば、2 (pieces) of this shelf です。
